When Kamina Ayato and Haruka Shitou first met in Tokyo, both were 17 years old. Following the devastating events of the Mulian attack on the city of Tokyo, a quantum barrier surrounded the entire city of Tokyo. Though Haruka managed to escape, Ayato was trapped in an illusion that he could not escape from.

Haruka joins TERRA, a group dedicated to defending against Mulian attacks, in hopes of one day finding Ayato (now 12 years younger than her due to the time barrier) again. Instead, TERRA sends Haruka to kill Ayato to prevent him from using the RahXephon to reshape the world to the Mulian's content, but will she be able to?
